چکیده

The Bacteroides fragilis NCTC 9343 genome is the fifth member of the Bacteroidetes/ Chlorobi group to be sequenced and the second Bacteroides fragilis strain. The Bacteroides fragilis NCTC 9343 genome shows considerable variation even within the same strain and ‘invertable promoters’ appear to regulate much of this variance in many surface-exposed and secreted proteins (Cerdeño-Tárraga et al., 2005). Characteristics of the genome are given in Table 1. As discussed below, members of the Bacteroidetes/Chlorobi group appear to have a large fraction of proteins in their genome which are predicted to be secreted compared to other bacterial phyla.

Effective—a database of predicted secreted bacterial proteins

Protein secretion is a key virulence mechanism of pathogenic and symbiotic bacteria, which makes the investigation of secreted proteins ('effectors') crucial for understanding the molecular bacterium-host interactions. Effective (http://effectors.org) is a database of predicted bacterial secreted proteins, implementing two complementary prediction strategies for protein secretion: the identific...

EffectiveDB—updates and novel features for a better annotation of bacterial secreted proteins and Type III, IV, VI secretion systems

Protein secretion systems play a key role in the interaction of bacteria and hosts. EffectiveDB (http://effectivedb.org) contains pre-calculated predictions of bacterial secreted proteins and of intact secretion systems. Here we describe a major update of the database, which was previously featured in the NAR Database Issue. EffectiveDB bundles various tools to recognize Type III secretion sign...

Corrigendum to: "How many potentially secreted proteins are contained in a bacterial genome?"

Artificial neural networks were trained on the prediction of the subcellular location of bacterial proteins. A cross-validated average prediction accuracy of 93% was reached for distinction between cytoplasmic and non-cytoplasmic proteins, based on the analysis of protein amino-acid composition. Principal component analysis and self-organizing maps were used to create graphical representations ...

Shared and unique proteins in human, mouse and rat saliva proteomes: Footprints of functional adaptation

The overall goal of our study was to compare the proteins found in the saliva proteomes of three mammals: human, mouse and rat. Our first objective was to compare two human proteomes with very different analysis depths. The 89 shared proteins in this comparison apparently represent a core of highly-expressed human salivary proteins. Of the proteins unique to each proteome, one-half to 2/3 lack ...

PSORTdb—an expanded, auto-updated, user-friendly protein subcellular localization database for Bacteria and Archaea

The subcellular localization (SCL) of a microbial protein provides clues about its function, its suitability as a drug, vaccine or diagnostic target and aids experimental design. The first version of PSORTdb provided a valuable resource comprising a data set of proteins of known SCL (ePSORTdb) as well as pre-computed SCL predictions for proteomes derived from complete bacterial genomes (cPSORTd...
